高丹草叶绿体基因组特征及密码子偏好性分析

对高丹草(Sorghum bicolor × S。sudanense)叶片进行高通量测序,对高丹草叶绿体基因组进行组装,并对其基因和序列特征进行注释和分析,最后在共有编码基因序列的基础上对其系统发育树进行构建。结果表明,高丹草叶绿体基因组大小为140 643 bp,总GC含量为38。48%;其大单拷贝区(LSC)、小单拷贝区(SSC)长度分别为82 573、12 506 bp,反向互补重复区(IR)为22 782 bp;高丹草叶绿体基因组具有132个基因,其中蛋白质编码基因86个,转运RNA(tRNA)基因38个,核糖体RNA(rRNA)基因8个,缺失accD基因和ycf1基因;高丹草叶绿体基因组共检测到31个简单重复序列(SSR)和42个长重复序列(longrepeat)。SSR以A或T碱基的单核苷酸重复为主,longrepeat以回文重复为主;4个区的变异性高低顺序为LSC区>SSC区>IR区(IRa和IRb);自然选择和内部突变压力是高丹草叶绿体基因组密码子使用偏性的主要影响因素和次要影响因素;高丹草叶绿体基因组的最优密码子有15个(CAA、AAA、UUU、UAU、AUU、UAA、GCA、CCA、ACU、GUA、AGA、CGA、CUU、UCC、UCU),均以 A、U 结尾。综上,高丹草与高粱(S。bicolor)亲缘关系较近。
Analysis of the complete chloroplast genome sequence characteristics and code usage bias of Sorghum bicolor × Sorghum sudanense hybrid
High-throughput sequencing of the leaves of a Sorghum bicolor × S.sudanense hybrid was performed,its chloroplast genome was assembled,its gene and sequence characteristics were annotated and analyzed,and its phylogenetic tree based on the shared coding gene sequences was constructed.The results showed that the chloroplast genome size of the S.bicolor × S.sudanense hybrid was 140 643 bp and total GC content was 38.48%.The lengths of the large single copy region(LSC),small single copy region(SSC),and the reverse complementary repeat region(IR)were 82 573,12 506,and 22 782 bp,respectively.Furthermore,the results showed that the chloroplast genome of S.bicolor × S.sudanense hybrid contains 132 genes,and the number of protein coding genes,tRNA genes,and rRNA genes was 86,38,and 8,respectively,with missing accD and ycf1 genes.A total of 31 simple sequence repeats(SSRs)and 42 long repeat sequences(longrepeats)were detected.SSRs were mainly single nucleotide repeats of A or T bases,whereas longrepeats were mainly palindrome repeats.The overall variability of the LSC region was higher,followed by that of the SSC region,with the IR region having the lowest variability.The codon usage bias in the chloroplast genome of S.bicolor × S.sudanense hybrid was mainly influenced by natural selection and is less affected by internal mutation pressure.There were 15 optimal codons(CAA,AAA,UUU,UAU,AUU,UAA,GCA,CCA,ACU,GUA,AGA,CGA,CUU,UCC,and UCU),all ending with A and U.S.bicolor × S.sudanense hybrid is closely related to S.bicolor.
