Prediction of novel transcripts and bioinformatics analysis based on RNA-seq of Sporocytophaga myxococcoides
A new transcript prediction was performed on Sporocytophaga sp.CX11 cultured under different carbon source conditions using RNA-seq technology.Real time fluorescence quantitative PCR results showed that the sequencing data had high reliability.A total of 1 298 new transcripts were identified,among which 371 were differentially expressed in different combinations of carbon sources(p<0.05).The amount of differential transcripts was positively correlated with the complexity of carbon source.There were 19 new transcripts with a fold change over 8 times in the comparison group of filter paper and glucose,while the fold change was significantly reduced in the other comparison group.It is speculated that these new transcripts are closely related to the early degradation of filter paper.GO functional analysis result showed that 437 new transcripts were annotated,with significant enrichment in organic metabolism processes,carbohydrate derivative binding,oxidoreductase activity,hydrolase activity,and other functions.In situ enzyme activity assays result showed that the enrichment of hydrolase activity was reasonable and reliable.KEGG pathway analysis result showed that a total of 296 new transcripts were enriched in 30 metabolic pathways,including amino acids biosynthesis,secondary metabolite biosynthesis,carbon metabolism,oxidative phosphorylation,ABC transporters and quorum sensing.
