Sequence Characteristics Analysis of SSR Loci in Transcriptome of Aquilaria sinensis
In order to explore the SSR sequence characteristics in the transcriptome of A.sinensis and to develop SSR molecular markers for genetics analysis and molecular identification of A.sinensis germplasm,the SSR loci of the unigene sequences from the transcriptome of A.sinensis were identified and the distribution and their sequences characteristic of SSR were stated.The polymorphism of the SSR was screened and verified.The results showed that 9 362 SSRs loci were detected in 128 712 unigene sequence,with a distribution frequency of 7.27%.The SSR sequences with dinucleotide repeats were the most,accounting for 54.90% of the total SSR sequences and 34.22% of dinucleotide repeats were AG/CT and AC/GT,the number of SSR loci with 5~11 times were mainly repeat types and accounting for 96.56% of the total SSR loci,among them the number of SSR loci with 5 trinucleotide repeat times was the largest,with 1 925 loci.50 pairs primers were designed whereas that 35 pairs primers could be amplified efficiently,the amplification efficiency reached 70%.Then,35 pairs primer were amplified by 24 individuals of A.sinensis germplasm and the SSR primer polymorphism was verified by 8% non-denaturing polyacrylamide gel electrophoresis.These results indicated SSR loci in A.sinensis transcriptome were reached as high of diversity,distribution density and amplification efficiency or polymorphism,which will contributed to the further studies about genetic diversity,germplasm identification and molecular breeding of A.sinensis.
