猕猴桃扩展蛋白基因家族鉴定及不同胁迫表达

摘要
扩展蛋白是细胞壁的重要组成部分,具有疏松细胞壁、增加细胞壁柔韧性的作用,广泛存在于植物基因组中.本研究以中华猕猴桃(Actinidia chinensis)'红阳'基因组序列为基础,通过毛果杨扩展蛋白序列进行特征结构域比对从而获得猕猴桃扩展蛋白序列信息.通过生物信息和密码子分析软件对猕猴桃扩展蛋白基因进行研究,从而得到基因家族特征和密码子偏好信息.猕猴桃扩展蛋白基因家族包含39个成员,分属于AcEXPA(28)、AcEXPB(6)、AcEXPLA(1)和AcEXPLB(4)4个亚家族,其中的36个成员定位于22个染色体中.氨基酸组成分析显示,Gly含量最高(11.74%),而His含量最低(1.91%).密码子特性分析显示,猕猴桃扩展蛋白第3位碱基更偏好使用嘧啶类,序列GC值趋向于平均使用.通过同义密码子相对使用频率分析发现,扩展蛋白共有高频密码子8个,且均以G/C碱基结尾.对猕猴桃植株进行逆境胁迫处理后分别有3、14、7、6个基因参与低温、高温、干旱和盐胁迫响应.通过对猕猴桃扩展蛋白基因家族的鉴定和密码子用法及功能分析有利于认识其在猕猴桃基因组中的组成特点、表达效率特点,也为今后扩展蛋白在猕猴桃中的作用以及异源表达研究提供一定基础.
Abstract
Expansin is an important part of cell wall,with loosing cell wall components,increasing cell wall flexibility function.It widely exists in the genomes of different plants.In this study,based on the genome sequence of Actinidia chinensis'Hongyang',obtained the expansin sequence information of Actinidia chinensis by using the characteristic region comparison of Populus trichocarpa expansin sequences.Based on the bioinformatics and codon analysis software,obtained the Actinidia chinensis expansin gene family characteristics and codon preference information.Whole Actinidia chinensis expansin family contains 39 expansin genes,which belong to 4 subfamilies AcEXPA(28),AcEXPB(6),AcEXPLA(1)and AcEXPLB(4),of which 36 members are located in 22 chromosomes.Amino acid composition analysis showed that Gly content was the highest(11.74%),while His content was the lowest(1.91%).Analysis of codon characteristics showed that the third base of Actinidia chinensis expansin preferred pyrimidine,and the value of sequence GC tended to be used equally.Through the analysis of synonymous codon usage frequency,study found that there are 8 high frequency codons,which are with the end of base G/C.3,14,7 and 6 genes were involved in the response to low temperature,high temperature,drought and salt stress respectively.The identification,codon usage and function analysis of Actinidia chinensis expansin gene family is helpful to understand its composition and efficiency in Actinidia chinensis genome.It also provides a basis for the study of the role of expansin in kiwifruit and heterologous expression in the future.
