金莲花基因组Survey分析

为了揭示金莲花(Trollius chinensis)基因组大小,本研究利用Illumina NovaSeq测序平台及生物信息学方法对金莲花基因组进行Survey分析.结果表明,金莲花基因组大小约为3.96 Gb,基因组杂合度为1.66%,重复序列占比为 74.14%,GC 含量为 40.04%;基因组中含有 52 907 个 SSR(Simple sequence repeats),其中三核苷酸重复类型SSR占比最高,为28.23%.从测序数据中随机提取10 000条reads与NT数据库进行blastn比对,结果显示其中2 867条能够比对到数据库中;物种分类结果显示,比对结果中占比最多的物种是毛茛亚科(Ranunculoideae),共656条.基因组Survey分析结果表明,金莲花基因组属于较大的复杂基因组,后续可采用二代(Illumina)测序技术与三代(PacBio)测序技术相结合的方式获得高质量全基因组.本研究对金莲花基因组大小及基本特征进行了初步的探索,为金莲花的基因组测序研究提供了参考依据.
Whole Genome Survey Analysis of Trollius chinensis
In order to reveal the genome size of Trollius chinensis,the genome suvery was analyzed with Illumina NovaSeq sequencing platform and bioinformatics methods in this study.The results showed that the genome size of T.chinensis was about 3.96 Gb,with 1.66%heterozygosity rate,74.14%repeats and 40.04%GC content.In the genome sequence,52 907 simple sequence repeats(SSRs)were detected,among which the tri-nucleotide repetitive repeats accounted for the highest rate,up to 28.23%.Ten thousand reads were randomly extracted from the se-quencing data for blastn comparison with NT database.The results showed that 2 867 reads could be matched to entries in the database,with the majority of hits classified as Ranunculoideae,comprising 656 reads.The results of genome survey showed that the genome of T.chinensis was large and complicated,and the high quality genome would be obtained based on the combination the second generation(Illumina)and third generation(PacBio)se-quencing technology.This study preliminarily explored the size and basic characteristics of the genome in T.chi-nensis,providing a reference basis for its genome sequencing research in the future.
