Genome survey and SSR characteristics of Idesia polycarpa
In order to study the genetic background of Idesia polycarpa,provided a basis for further research on the genome,SSR marker development and genetic evaluation of germplasm resources of I.polycarpa.High-throughput sequencing technology was used to investigate the genome of I.polycarpa,based on the genome sequencing data of I.polycarpa,MISA software was used to retrieve genomic SSR and analyze its composition characteristics.The results indicated that:(1)The genome size of the I.polycarpa was approximately 1.23 Gb,with a repeat sequence content of approximately 57.00%and a heterozygosity of approximately 1.05%.(2)A total of 392 580 SSR loci with repeat unit lengths of 2-7 nucleotides were retrieved,with an average distribution distance of 1.73 kb and an average occurrence frequency of 578.65 per Mb.The number of dinucleotide repeat types SSR was the highest,accounting for 80.41%,while the number of trinucleotide,tetranucleotide,pentanucleotide,hexanucleotide,and heptahucleotide repeat types decreased sequentially.The dominant repeating elements in SSR were rich in A/T nucleotides.(3)The number of SSR with 5-10 repetitions accounted for 79.79%of the total,and the number of SSR with 5 repetitions was the largest,accounting for 36.25%of the total.The number of SSR with 11-15 repetitions accounted for 11.85%of the total.The number of SSR with more than 16 repetitions accounted for 8.36%of the total.(4)The length of SSR motifs was 12-57 bp,and the number of SSR with 10-20 bp accounted for 73.34%of the total,of which 10 bp had the largest number of SSR,accounting for 27.75%of the total.The number of SSR with 20-30 bp accounted for 15.67%of the total.The number of SSR larger than 30 bp accounted for 10.99%of the total.The results showed that the genome of I.polycarpa was a highly heterozygous and complex genome,and the SSR markers in the genome were very rich.
