基于生物信息学分析青光眼差异表达基因及潜在干预中药实验研究

目的 通过生物信息学方法分析青光眼发病相关核心差异基因,筛选出对青光眼治疗有干预作用的中药,并进行体外细胞实验验证,为青光眼中药治疗提供新的研究思路和实验依据。方法 从 GEO数据库中获取包含青光眼全基因组表达的数据集GSE27276,用R语言对其进行差异基因分析,String数据库进行蛋白质-蛋白质相互作用(protein-protein interaction,PPI)分析,Cytoscape软件筛选核心差异基因。利用Python语言,在TCMSP数据库内抓取核心差异表达基因对应的化合物及相关中药,进行体外细胞实验研究。用MTT及MTS检测细胞存活率,采用Western Blot检测Bcl-2、Bax、caspase-3 蛋白表达,化学荧光法检测细胞内活性氧(ROS),双抗体夹心法测定肿瘤坏死因子α(TNF-α)及白细胞介素(IL-1β)水平。结果 从GSE27276 中共获得194 个差异表达基因,其中表达下调基因为130 个,表达上调基因为64 个,通过Cytoscape获得15 个上调和15 个下调核心差异表达基因。利用Python语言,在TCMSP数据库内共抓取了 6 048 个/频次的化合物,最终共获得了498 个中药,出现频次最多的中药为冬瓜皮(2 852 频次),对其进行的体外实验结果表明,采用MTT及MTS两种检测细胞活力方法,高、中、低 3 种浓度冬瓜皮水提液均可提高过氧化氢损伤后的细胞存活率。Western Blot检测结果表明冬瓜皮水提液可上调Bcl-2/Bax,下调Bax、Caspase-3 蛋白表达;ROS检测结果显示,与过氧化氢模型组相比,冬瓜皮水提液三个浓度组ROS水平均明显降低;ELISA检测结果显示冬瓜皮水提液可降低损伤细胞TNF-α和IL-1β水平。结论 通过生物信息学方法可挖掘潜在的抗青光眼中药,实验验证可知其中冬瓜皮水提液对视网膜神经节细胞具有保护作用,其作用机制可能与抗炎和抗氧化损伤相关。
Experimental study on differential expression genes of glaucoma and potential intervention of traditional Chinese medicine based on bio-informatics
Objective To obtain the differential genes related to glaucoma pathogenesis by bio-informatics,and then through data mining,find out the traditional Chinese medicines that can interfere with the differenti-al genes in the treatment of glaucoma,and conduct in vitro experimental research to provide new research i-deas for traditional Chinese medicine treatment of glaucoma and experimental basis.Methods The dataset GSE27276 containing the whole-genome expression of glaucoma was obtained from the GEO database.Dif-ferential gene analysis was performed on it using R language.The protein-protein Interaction(PPI)analysis was performed by using String database.The core differential genes were screened by Cytoscape software.Using python language,the compounds corresponding to the core differentially expressed genes and related traditional Chinese medicines were captured in the TCMSP database,and then the most frequently occurring traditional Chinese medicines were selected for in vitro cell experimental research.Retinal ganglion RGC-5 cells were used in vitro cell experiments,and the cell model was created by hydrogen peroxide injury.MTT and MTS were used to screen the effective concentration of the drug,and the cell survival rate was detected after the injury model was administered.Western Blot was used to detect Bcl-2,Bax,the expression of caspase-3 protein,intracellular reactive oxygen species(ROS)were detected by chemical fluorescence meth-od,and the levels of tumor necrosis factor α(TNF-α)and interleukin(IL-1β)were detected by double-an-tibody sandwich method.Results A total of 194 differentially expressed genes were obtained from GSE27276,including 130 down-regulated genes and 64 up-regulated genes,and 15 up-regulated and 15 down-regulated core differentially expressed genes were obtained by Cytoscape.Using Python language,a to-tal of 6 048/frequency compounds were captured in the TCMSP database,and a total of 498 traditional Chi-nese medicines were finally obtained.The most frequent traditional Chinese medicine is wax gourd skin(2 852 frequency).The results of in vitro experiments show that using MTT and MTS methods to detect cell viability,high,medium and low concentrations of wax gourd peel water extract can improve the cell viability after hydrogen peroxide injury.The results of Western Blot detection showed that the water extract of wax gourd rind could up-regulate Bcl-2/Bax,and down-regulate the protein expressions of Bax and Caspase-3;The results of Ros test showed that compared with the hydrogen peroxide model group,the levels of ROS in the three concentration groups of wax gourd skin aqueous extract decreased significantly;The results of ELISA test showed that water extract of wax gourd peel could reduce the levels of TNF-α and IL-1β in in-jured cells.Conclusion Potential anti-glaucoma traditional Chinese medicines can be explored through bio-informatics methods.The experimental verification shows that the water extract of wax gourd peel has a pro-tective effect on retinal ganglion cells,and its mechanism may be related to anti-inflammatory and anti-oxi-dative damage.
