Comparative Analysis of the Performance of Two Pig Liquid Chips
Objective:This study aimed to compare the performance of the 30K liquid chip and the 50K liquid chip.Method:A total of 322 purebred Duroc and Landrace pigs were collected and their growth performance records were obtained.Among them,177 pigs were genotyped using the 30K liquid chip and the 50K liquid chip.The sequencing data of 358 Duroc,Large White,and Landrace pigs were used as reference populations for imputation.The imputation effects of the two chips were analyzed,and the whole-genome association analysis was performed on daily weight gain,daily feed intake,and feed conversion ratio using the original and imputed data from the two chips.The GWAS results of the three traits were compared.Results:The reference-imputation accuracy of the 30K liquid chip was higher than that of the 50K liquid chip.The self-imputation GWAS analysis results of the 50K liquid chip were better than those of the 30K liquid chip.However,in terms of reference-imputation GWAS analysis,the 50K liquid chip discovered more markers,but overall,the 30K liquid chip performed better.Conclusion:The 30K liquid chip has overall advantages in the analysis process.
