Analysis on Transcriptome Codon Preference and Identification of Immediate Homologous Genes in Pinus yunnanensis var.pygmaea
Pinus yunnanensis var.pygmaea is a shrubby variety of Pinus yunnanensis,and its growth habits are significantly different from those of common Pinus plants.The aim of this study was to explore the genetic links and rules of Pinus yunnanensis var.pygmaea,and to understand the evolu-tion and adaptation strategies of Pinus yunnanensis var.pygmaea through codon preference analysis,direct homologous gene identification and selection pressure analysis of the transcriptome of Pinus yunnanensis var.pygmaea.Codon preference analysis revealed important rules in the process of genetic information translation,and the identification of orthologous genes provided important infor-mation for the study of genetic characteristics and evolutionary history of Pinus yunnanensis var.pygmaea.The results showed that the second and third positions of the CDS codon of Pinus yun-nanensis var.pygmaea,Pinus massoniana Lamb.and Pinus tabuliformis Carrière preferred A/T base,and there was a bias in the use of the third base,in which T and G were used more frequently.The codon usage of different pine species was different to some extent,but the general trend was sim-ilar.Direct homologous gene identification showed that there were multiple copies of the proteome,and some of the genes could be affected by positive selection pressure,such as auxin synthesis,response and transport genes.
