通过加权基因共表达网络分析鉴定与慢性肾脏病相关急性心肌梗死的潜在关键基因

摘要
目的 本研究旨在识别慢性肾脏病(chronic kidney disease,CKD)相关急性心肌梗死(acute myocardial infarction,AMI)的关键基因和信号通路.方法 从基因表达综合数据库(Gene Expression Omnibus,GEO)下载基因芯片数据.采用加权基因共表达网络分析(weighted gene co-expression network analysis,WGCNA)确定CKD和AMI的枢纽模块,并将两个模块交叉确定与CKD相关AMI的共同基因.采用R软件筛选出CKD和AMI的差异表达基因(differentially expressed gene,DEG),将二者取交集得到交叉基因.结合WGCNA和差异分析的结果,得到与CKD和AMI相关的候选基因.将两者的候选基因取交集得到CKD相关AMI的关键基因.对与CKD相关AMI的交叉基因进行基因本体论(gene ontology,GO)和京都基因和基因组百科全书(Kyoto Encyclopedia of Genes and Genomes,KEGG)富集分析.结果 通过WGCNA获得了CKD相关枢纽模块和AMI相关枢纽模块.将两个模块交叉,共获得12个共同基因.通过将CKD和AMI差异表达基因DEG取交集得到41个交叉基因.结合WGCNA和差异分析的结果,得出与CKD和AMI相关的候选基因,通过将候选基因交叉,共筛选出4个关键基因(DUSP1、FOS、RGS2、S100P).根据功能富集分析,交叉基因主要在免疫和炎症相关通路中增强.结论 本研究基于WGCNA方法筛选出CKD相关AMI的4个关键基因,可能成为潜在的CKD相关AMI诊疗相关候选靶点.
Abstract
Objectives To identify key genes and pathways involved in chronic kidney disease(CKD)related acute myocardial infarction(AMI).Methods Gene microarray data were downloaded from Gene Expression Omnibus(GEO).Weighted gene co-expression network analysis(WGCNA)was used to identify the hub modules of CKD and AMI,and the two modules were crossed to identify the common genes of CKD related AMI.Differentially expressed genes(DEGs)of CKD and AMI were screened by R software.Crossing genes were obtained by intersecting these DEGs of CKD and AMI.Combined with these results of WGCNA and DEGs,hub genes associated with CKD and AMI were obtained.These hub genes of CKD and AMI were intersected to obtain the key genes of CKD-related AMI.Gene Ontology and Kyoto Encyclopedia of Genes and Genomes(KEGG)enrichment analysis was conducted for crossing genes associated with CKD-related AMI.Results The CKD-related hub modules and the AMI-related hub module were obtained via WGCNA.A total of 12 common genes were acquired by intersecting both modules.By intersecting these DEGs of CKD and AMI,41 crossing genes were obtained.Combined with the results of WGCNA and DEGs,hub genes related to CKD and AMI were obtained,and 4 key genes(DUSP1,FOS,RGS2,S100P)were screened by crossing these hub genes.According to the functional enrichment analysis,the key genes were mainly enhanced in immune-and inflammation-related pathways.Conclusions In this study,4 key genes of CKD-related AMI were screened based on WGCNA,which may be potential candidate targets for the diagnosis and treatment of CKD-related AMI.
