Identification of pumpkin virus species in Shanghai suburbs based on small RNA deep sequencing technology
To identify the main prevalent viral diseases in autumn pumpkin sheds in Shanghai suburbs,21 pumpkin leaf samples collected from Fengxian District and Qingpu District between 2020 and 2022 were validated by small RNA deep sequencing and PCR detection.The results showed that 4 viruses were identified,namely Tomato leaf curl New Delhi virus(ToLCNDV),Squash leaf curl China virus(SLCCNV),Cucurbit yellow stunting disorder virus(CYSDV),and Cucurbit chlorotic yellows virus(CCYV).Among them,ToLCNDV and SLCCNV had been detected in different years and regions,and were the main prevalent viruses in pumpkins in Fengxian District and Qingpu District of Shanghai.In addition,ToLCNDV and SLCCNV had also been detected in cucumbers,melons,and watermelons.Phylogenetic tree analysis of coat protein(CP)sequences of 64 ToLCNDV isolates from 15 countries showed that the adaptive evolution of ToLCNDV was related to geographical factors.ToLCNDV isolates were divided into 2 categories:Europe type and Asia type,and ToLCNDV isolates from China's mainland should come from Taiwan,China.
