淡紫灰链霉菌(Streptomyces lavendulae)BP39是一株具有广谱杀菌性能的生防菌.为探讨菌株BP39基因组密码子的偏好性,本研究基于菌株BP39的6356条编码序列,利用CodonW软件,计算其GC含量、有效密码子数(ENC)和同义密码子相对使用频率(RSCU)等偏好性参数.结果表明,菌株BP39基因组密码子具有较强的偏好性,PR2-plot分析、ENC-plot曲线与中性绘图分析显示,基因组密码子使用模式受到选择压力和突变压力等多重因素影响,以自然选择压力为主导;从64个密码子中鉴定出20个最优密码子,均以C或G结尾,其中以C结尾占75%;相关性分析揭示,基因组碱基组成影响密码子偏好性,且同义密码子第3位碱基组成直接影响最优密码子使用偏性,最优密码子的基因高表达与密码子第3位C关系密切.研究结果为菌株BP39基因工程改造及外源基因表达提供参考.
Analyses of Codon Usage Bias in the Genomic Codon of Streptomyces lavendulae BP39
Streptomyces lavendulae BP39 is a biocontrol bacterium with broad-spectrum bactericidal properties.In or-der to investigate the bias of genomic codon usage patterns of S.lavendulae BP39,based on 6356 coding sequences,soft ware of CodonW was employed to calculate the GC content,effective codon number ( ENC),and relative frequen-cy of synonymous codons ( RSCU) .The results showed that S.lavendulae BP39 possessed a stronger codon prefer-ence.PR2-plot analysis,ENC-plot curve analysis,and Neutral-plot drawing analysis revealed that the codon usage patterns were determined by multiple factors,such as selection pressure and mutation pressure,led by natural selec-tion pressure.From 64 codons,20 optimal codons were identified,all of which ended with C or G,among them ended with C accounted for 75%.Reciprocity analysis revealed that the base composition affected codon bias,and the base composition of the third position of synonymous codons directly affected the bias of optimal codon usage,and the high gene expression of the optimal codon was closely related to the third position C of the codon.The result of this study provided a theoretical reference for genetic engineering transformation and foreign gene expression of S.lavendulae BP39.
