Analysis on genomic characteristics of Salmonella in a diarrhoeal population in Chaoyang district,Beijing city
Objective To analyze the serotype, drug resistance gene and virulence gene carrying status of 39 Salmonella strains sourced in Chaoyang district of Beijing city in 2021 by using whole genome sequencing technology. Methods U-sing routine detection methods, serum typing and drug sensitivity tests were conducted on 39 Salmonella strains isolated from human in Chaoyang district.Simultaneously, whole genome sequencing was performed on the isolated strains, and the SeqSero,CARD,and VFDB databases were used to predict serotype, drug resistance, and virulence gene carriers,respec-tively.The serotype data obtained by conventional detection methods and whole genome sequence analysis methods were compared, and the carrying status of drug resistance and virulence genes was analyzed. Results In 2021,the main sero-types of Salmonella in Chaoyang district were enteritis Salmonella(51.28%)and Salmonella typhimurium phase Ⅰ variant(17.95%).A total of 10 types and 44 drug resistance genes were detected in 39 Salmonella strains, with a carrier rate of 100%for the multidrug-resistant efflux pump protein resistance gene mdtK and multidrug-resistant regulatory gene sdiA.The virulence factor of 39 Salmonella strains were predicted through VFDB database, and a total of 3 867 virulence factor of 120 species were detected. The virulence factors detected in 20 strains of Salmonella enteritidis showed a higher diversity and number compared to those detected in other serotypes of Salmonella. Conclusion Whole genome sequen-cing helps to identify rare serotypes of Salmonella. The situation of multiple drug resistance of Salmonella in Chaoyang district of Beijing city is severe, carrying a variety of complex types of resistance genes and virulence factors, which require special attention in disease prevention and control work.
