Identification of the RAV Gene Family,Codon Preference,and Expression Analysis in Maize
Using the unique domains of the RAV gene,the incomplete or repetitive sequences were filtered out by pfam and HMMER software,identified 241 RAV family members from 5 maize inbred genomes,and constructed a phylogenetic tree to divide maize and Arabidopsis RAV gene families into 9 subfamilies.The analysis revealed that the same subfamily RAV genes had similar domains,structure and motif distribution.A total of 87 collinear gene pairs were identified,with mainly tandem duplicated pairs in the Zm-Oh43-RAV gene family,and the other 4 maize inbred lines mainly whole genome duplication or chromosome segment duplication events in the RAV gene families.The codon preference analysis of RAV gene family showed that the high frequency codons in 5 maize in-bred RAV gene families prefer to use G/C ending,and the codon prefer to encode glycine(Gly)and leucine(Leu).Stress expression analysis of the Zm-B73-RAV gene family in maize inbred lines revealed that this family gene ex-hibits different expression patterns in response to biotic and abiotic stresses.
