Bioinformatics analysis of the structure and function of spike glycoprotein in an imported Omicron variant in Jinan city
Objective To analyze the structure and function of the spike glycoprotein of an SARS-CoV-2 Omicron variant,to provide data for vaccine development.Methods The whole genome was sequenced by the next-generation sequencing of 1 case imported Omicron variant in Jinan city,the sequence of spike glycoprotein gene was analyzed.The amino acid composition,physicochemical properties,transmembrane structure,phosphorylation modification,glycosy-lation modification,domain and B cell epitope were analyzed by the bioinformatics methods.Results The whole genome sequence with 29 847 nt was obtained,the strain was Omicron XBB.1.16.1 variant.The spike glycoprotein was composed of 1 269 amino acids,with one transmembrane helix region,was distributed mainly in the endoplasmic reticulum membrance and plasma membrane of host cell.This protein had 134 potential phosphorylation sites,23 pos-sible glycosylation sites,3 conserved domains and 11 copies of B cell antigen epitope.The secondary structure of the spike glycoprotein was mainly consisted random coils.Conclusion The structure and function of the spike glycopro-tein of Omicron variant were analyzed by the bioinformatics methods,which provided an important data for under-standing the biological functions of the spike glycoprotein.
