Analysis of genome-wide methylation variance in blood of Dongxiang blue-eggshell chickens with different sexes
The purpose of this study was to identify differentially methylated regions(DMRs)and analyze KEGG pathways through the genome-wide methylation differential analysis of Dongxiang blue-eggshell chickens of different sexes,and provide a reference for the epigenetics study of these chickens.Six 120 d Dongxiang blue-eggshell chickens were selected for the experiment and divided into cock group(LE_COCK)and hen group(LE_HEN),with 3 chickens in each group.Blood was collected to extract DNA for whole-genome bisulfite sequencing(WGBS)analysis.The results showed that the mC rate in the whole genome of Dongxiang blue-eggshell chickens was 2.27%and 2.03%in hens and cocks,respectively,and hens were 0.24 percentage points higher than cocks(P>0.05).CG islands were the main sequence types of methylation,and hens were 4.33 percentage points higher than cocks(P>0.05).CHG and CHH methylation types were less than 0.11%;the second position of CHG methylation site is preferentially a A;the second position of CHH methylation site was preferentially a A,and the third position was preferentially a T;in the CG type sequence,the methylation level of intron and 3'UTR region was higher than 15%;the methylation level of 5'UTR and exon region was less than 10%;autosomes 16,25 and one sex chromosome were highly methylated.DMR-related genes with higher methylation levels in female Dongxiang blue-eggshell chickens were mainly enriched in focal adhesion,extracellular matrix(ECM)-receptor interaction,regulation of actin cytoskeleton,and mitogen-activated protein kinase(MAPK)signaling pathway.DMR-related genes with higher methylation levels in male Dongxiang blue-eggshell chickens were mainly enriched in steroid biosynthesis,Notch signaling pathway,ubiquitin mediated proteolysis.Studies have shown that different sexes of Dongxiang blue-eggshell chicken have different DMR methylation characteristics.The methylation levels of DMR-related genes in skeletal muscle growth and development pathways in hens were higher than those in cocks,while the methylation levels of DMR-related genes in follicle formation and estrogen-related pathways were lower than those in cocks.
