Analysis of Nitrogen Efficient Haplotypes of Rice Nitrate Signaling Core Transcription Factor OsNLP3
Rice NIN-like protein OsNLP3 is the core transcription factor of nitrate signaling,which can improve nitrate uptake,assimilation,transport and ultimately increase rice yield.In order to identify the excellent haplotypes of the OsNLP3 gene,the analysis was conducted on the association of the nucleotide allelic variations of OsNLP3 gene with the sensitive phenotype of the population to chlorate(a nitrate toxicity analog)in 136 core rice germplasm resources.A total of 35 allelic variations were identified in OsNLP3,of which 19 allelic variations(14 in the promoter region and five in the encoding region)were significantly associated with the chlorate-sensitive phenotype.Haplotype analysis showed that 13 allelic variations(10 in the promoter region and three in the encoding region)played a decisive role in the sensitive phenotype of chlorate.Further haplotype analysis of the above key allelic variations showed that the sensitivity to chlorate of the haplotypes Hap2 and Hap3 was significantly higher than that of the haplotype Hapl.In addition,Hap2 and Hap3 were mainly composed of indica and Aus,respectively,with higher nitrate use efficiency;Hapl was mainly composed of japonica with lower nitrate use efficiency.In summary,the haplotypes Hap2 and Hap3 of the OsNLP3 gene are the chlorate-sensitive haplotypes with superior nitrate uptake and utilization,which can provide a reference for the subsequent development of molecular markers of the OsNLP3 gene and the application of molecular marker-assisted breeding.
